St. Mary School has a small chapel located on the 2nd floor of its primary building. Chapel is held every Monday morning at the start of school. Weather permitting, the school gathers as a whole community outside for Monday morning prayers. If the weather does not allow it, there are two sessions on Monday mornings: one for grades K-3 and one for grades 4-8. During this time, morning prayers are read, birthday announcements are made and students have an opportunity to interact with Fr. Ford, St. Mary School's Pastor, as well as other priests from the Basilica of the Immaculate Conception Church.

Each day at SMS begins and ends with prayer. The day ends with a Daily Examen prayer. The Examen prayer is a technique of prayerful reflection on the events of the day in order to detect God's presence and discern his direction for us. The Examen is usually led each day over the PA by the Principal, Mr. DeRosa. In addition to Monday morning chapel and daily prayers, Religion is taught as a subject in each grade level.
